Any idea why the port head is cleaner in spots (#6) and looks burnt in others (#2 & 4)?
I assume carbon build up on top of the pistons?

Make sure to disassemble and clean the carbs up while your at it. New needles and seats are never a bad plan. Do the steel cage bearings and pro rod bolt upgrade. Low buck but gives you some stoutness

I still have not ordered anything until I get it tore down and do a complete "recommendation" as to what to proceed with. Some of the caps on the rods are different colors, did they grind material away to balance them? Looks like #1, 2 and some of #3 have a Red coating #4, 5 and 6 look like bare metal, I'll have pictures tomorrow. Just curious....

Someone was probably trying to balance them. One of the great parts about these motors is how many parts will interchange. That is also one of the most difficult parts to learn. Those rods may be original but very possibly not. Keep going, you're doing great.

related info that may be relevant
I am currently disassembling a 2.4L (1985) due to low compression on #1. Compression is 115 vs 130-135 for all other cylinders. Mine is a 2.4L chrome bore though. When I pulled the first piston/connecting rod, the large end needle bearings were not captive in the races (original engine, first time apart). Is this normal? Pictures of current products seem to imply they are captive. Any help would be appreciated.

Many are not captured. You can buy them both ways.

Any suggestions to get the flywheel lock nut off? I don't have the flywheel holder wrench, I've put heat on it and soaking it with deep creep with an impact with a no-go.

You can wrap a ratchet strap around the flywheel and secure it pretty good. Should be plenty for a good impact to knock the nut off. Then, you need the flywheel puller tool. About $35 or so on eBay. No substitute. Regulars pullers do NOT work. Good luck

Finally got it all disassembled. I took some pictures but thought a video would give you a better look. Looks like I may need some new pistons as well, the one is pretty scored. Cylinders wall looked okay to me but not really sure what is good or bad. Also when removing the bearings from the rods some of the bearings were caged and stayed in while other just fell out, any input or is that normal?
I'm also looking for a engine parts. I need a replacement head and the exhaust divider plate, it cracked in 4 pieces when I removed it.

Looks like 4+5 are different pistons and i saw 0.40 stamped on top of one which suggests oversize. The cyls are not great but not terrible. Almost look chrome but cant be if oversized so maybe just thin? This is beyond my experience with these motas someone else can spell that out better. You could start with using acid on a q tip to remove the deposits in the bores to see how bad they are. Use caution with this process.

Yes and keep multiple plastic cups of water handy in case of mistakes or spills pour on immediately to neutralize

Are you sure it's an 84 block? Looks more like a 78-81 with the older heads that mount to the cylinders not the block.
It's not a 175hp 2L because the exhaust dumps aren't rectangle shaped.
Those cylinders look to be chromed maybe the .040 piston got steel sleeved.
You've got an oiler crank with non-oiler front half.
