what do the two(?)black boxes on the top of my 96 2.5 200 do.

DO you have a EFI? Is it a 40 Amp? Do you have Oil injection? Can you e-mail or post a photo?

They may be Spark Advance Modules, Idle Stabilizers, Detonation Controllers or Alarm Modules. I am an old Carb man. I have not grown up to EFI yet! There are some savvy dudes on here. You will get the correct answer. Take care.
