How do I identify which ECU is on my 1999 2.5L 200 EFI?

Should have a tag on it with the # on it.. Should be a 824003-A30 I think..
These are digital boxes with a 5800-6000 limiter by enrichment...

Any idea if the Quicksilver or Merc. DDT works with this system or is there something better for diagnostics?

They do have a DDT pigtail on them.. What problem you having?

At times it starts missing under load, after warmed up. replaced plugs and it seemed to help for a short period of time. I have only had this boat since Februarym and have been trying to work out the bugs since then, oil warning horn then overheat horn. Both problems resolved, bad oil warning module, bad water pump.
I was a auto tech for 30 years and know you can't work on electronic fuel injection without diagnostic tools. But this is the first EFI boat I've owned so it is new to me but very similar to cars.

I checked the number on the box. You were close, it is a 824003A26. I assume the A26 at the end of the number is how everyone identifies these ECU's. Are there other ECU's compatible with this unit?

You can take your serial # and put in into the parts ID on:
www.mercurypartsexpress.com (http://www.mercurypartsexpress.com)
.. It will show all the service replacements for that year motor...
Best bet at this point would be to purchase a factory Mercury Quicksilver shop manual.. Then you can run pinpoint tests on the elctronics and find out what is out of spec...You prob could be a bad switch box or maybe even a highspeed stator , or it could be the ECU box... Won't know till you start testing..Just randomly changing parts will get REAL expensive REAL quick!!!!

You are so right. That is exactly what I used to tell people about their cars. You can spend a lot more on guessing than spending the time to run pinpoint tests.
Where can you purchase the manuals?

You can go to the mercury parts express and get the p[art# for the manual off of that or go to a Merc dealer and give them the serial # off you motor and they can get you one.. I ahve seen some on E-bay as well.. On the cover of the manual it will have the serial #'s that the manual covers...
It will say like :
OG960500 and Above
