Could it be too lean on the bottom? Try pushing in the key to load it up a bit and then shift....

Check your throttle timing advance arm its under the flywheel and connected to the Timer Base it needs to travel smoothly as you throttle up. Its notorious for sticking hence preventing the timing advance to compeaste for fuel/air ratio.
Cowling off
Engine off
Have a buddy shift in forward and move the lever to WOT you need to be looking at this arm as he or she does this.
It will move forward and touch the STOP screw.
If the movement is smooth with no sticking then this is fine.
Could be faulty Carbs ? In a situation you need to step back and start with the simple steps and work your way up.

A little more background. From my research, this 2000 model bot came with either 90 or 115hp OMC engines. The 115 powered boats ran in the mid/upper 50's.
I instlled a manual jackplate, and jacked it to the roof. when its on plane and trimmed up, the cavitation plate is just above the surface of the water.
I've tinkered with the engine a lot. It has a fair idle, and with 130lbs of weight in the bow, it will crawl on plane with the 22p Raker, and it reaches 51mph at 5600 rpm. I think the V6 gearcase is killing the potential, aside from something robbing power off idle. once it starts to plane its fast all the way to 50 or as fast as it can be with the slow trim system.
